In keyboard layout settings one can set up different layouts for windows. This will also set keyboard layout to default every time the new window appears.

But there is no mechanism to set the default layout for new windows — the only workaround I can find is to delete first layout and add it again to the end of a list.

GNOME 3 does not have default layout. This will not be fixed.
